My employer has an office in satte A, and I work in state A. Employer opened another office in satte B and filed my labor certificate from state B. The 750 forms for the labor application state my employer's address as the address in state B. However Im working in state A and my paystubs also mention the employer address as in state A.

Can this be a problem in my Green Card application?

Yes. The company has to provide the tax id for state B and also in a position to provide the tax return forms filed in state 'B'

If I read you correct , you mean that you need to be filing taxes in the state in which your labor certification is filed. right ?
What if somebody is working through an agency ?
In that case if thevagency has offices in different states , can they files from a state different from the state where the concerned may be working ?
