I have an H1B approval; but my passport got stained from rainwater.
Though the damage is a little discoloration, the passport office asked me to get a new one.
The new passport will have a new passport number, with the old passport number in the data page.
Does this affect my H1B status? Should I get the supporting documents with the new passport number again? Please advise.

Not a problem.
You should carry both passports and show the one that has visa at PoE.
