H1 questions on duration of current employer

If I join newly in my current employer and then go to H1 interview in couple of months, they ask how long you have been in current company. If we answer like 2 months, will it lead to h1 rejection due to short duration at present employer.

It doesn't matter how long you have been employed with the current company. All that matters is, whether you have the qualification and the specialty occupation to qualify for the H1B visa or not. Check the requirement for H1B in the below link.
