Technically there was no need to file a I129 for you. A I539 was enough for your spouse.

Yes, if she doesnt want to accumulate illegal stay she would have to leave.

Pat here again with another question but in same context. Now this year my company has applied to H1B for me and H4 for my wife. If I get H4 receipt, can my wife continue her stay here in USA till she get her H4 visa irrespective of L2 status extension result?

Unfortunately no. Unless her L2 is approved her subsequent move to H4 would not be valid. She always has the option of leaving and returning on H4 stamping post your COS to H1 approval.
