Help...B-2 & I-94 expired

I need help with this. My wife entered the US in November 2015, went back to Canada in December and came back to the US in January (we were not married at the time). We got married in May and her B-2 expired in May as well. We are about to process our papers for adjustment of status, but we had no idea of the I-94. Her passport was not stamped with a date, nor did she receive any kind of paper or anything. We searched online and realized her I-94 just expired a couple of days ago. Need to know what the next step should be? As well as, if she can travel within the US via air, with her passport?

How long was she planning to 'visit' you when she entered in January? That should have been a clue to visitor visas being for a finite duration.
